The Marin County Sheriff's Department said they are piecing together a motive for the shootings. A third suspect remains at large.
Tactical teams with guns drawn zeroed in on a home on the 400 block of Rowland Boulevard around 2 p.m.
They arrested a 17-year-old resident who peacefully surrendered with a towel around his waist.
By 4 p.m. the SWAT team focused on the Leafwood Arms Apartments nearby and arrested a second 17-year-old suspect.
"The mom was here next to us. She gave the police department the keys to her apartment her house," said one witness. "They knew where he was."
"Sadly, we are talking about juveniles. Both these people that we've arrested today were juveniles," said Marin County Sheriff's Lt. Doug Pittman.
The victims were students at Novato High School. Near the school on a trail late Wednesday afternoon, two boys were stabbed and shot. One who survived crawled into cellphone range to call 911. A second teenager died in a creek bed there.
Novato High School was closed Thursday for the day. Things were tense that afternoon at Lynwood Elementary School where students were on lockdown during the SWAT raids .
"Locked down at school "they had us be quiet and hide somewhere to be safe," said Maya Lal.
Older sister Raina Lal face timed her dad after school with shots of armed police knocking down neighbors fences. She was scared.
"I always questioned, how did they get their hands on a gun?" said Raina Lal.
The surviving victim's condition has been listed as stable, but authorities are unable to release either victim's names or any information about the suspects.
