The grant to the Vallejo Recreation District's Glen Cove and Bay Trail Project would have helped build a parking lot and restrooms on the site of an ancient Native American burial ground.
A group of Native Americans has been protesting at the site for the last 57 days.
The Association says its grant is on-hold until the cultural land use issues are resolved.
